This clearly says that only Borg ships were self-destructed, and everything else was left in tact. As for the total drone shutdown, as seen in Best of Both Worlds, the Borg are not only assimilated, they're also mass produced.

some one attacked the SOL system while while I was away and I was the only person making an effort to gaurd it...In fact you attacked it completely ignoring the Rebel Fleet I had stationed at theboundries of the system, since you had to drop out of hyperspace because of the Gravity wells they would have attacked you, but you blew up neptune while I was gone...

P.S. -- How come you can use a Superlaser and I can't use Subspace Weapons.
