I'm almost tempted to say "Shepard". Or "The Exile". Or some such. But that'd feel like I was saying "You know what? I am the best protagonist!"
I quite like Eliwood and Hector from Fire Emblem (I count them both because they both have their own campaigns. I suppose Lyn counts too, but she's pretty much just Queen of the Tutorial). Oh, and Laharl from Disgaea (He's certainly not a "hero", but he's still the protagonist).

Manny Calavera (Grim Fandango)
Kain & Raziel (Legacy of Kain game series)
Guybrush Threepwood (Monkey Island series)
Mr. 47 (Hitman series)
Sam Fisher (Splinter Cell series)
Max Payne (well, I guess you know from which game he is  )
I'm intentionally avoiding Shepard, Revan/Exile and the Bloodlines PC, because even though they all have some kind of backstory, in those games you are the PC so they don't really have that much of a personality of their own.

The cold and detached Agent 47 would certainly be one of my favourites...and I don't really play many other games with a non-custom character! I mean, I played FF VII and XII, but I couldn't stand Cloud or Vaan.
If I was to pick a second, it would have to be Revan. Darth Revan, of course!
